The right-arm seamer experienced discomfort in his hamstring immediately following a delivery that he bowled at the MCG.
Team management stated Atkinson felt some "soreness" and was to take time away from the action in order to be assessed "over the next few hours".
The final Test of the tour in Sydney begins this coming Sunday.
The English side has previously lost key quicks one seamer due to knee trouble and Jofra Archer with an abdominal strain during this series.

After bowling one over at the end of day one, he came back on Saturday morning and had nightwatchman taken by the wicketkeeper.
Unfortunately, on the final ball of that over, he sent down a change of pace to Travis Head and promptly felt at his leg.
